I don't know how big your Moodle is, but I do this myself quite regularly. The entire backup would include all the files within a course, and in the future, someone would know which file belongs to which course. My local moodle serves as an archive, and it also serves as a place to experiment.
Click on the index. html file or the file you want to start displaying your linked files from then in the popup dialogue click the button 'Set main file'. This ensures this file is the one that appears on the course page for students to click on. The main file is then indicated with a title in bold.

Then navigate to 'Log in' at the top of the screen and click on it.
To download courses:Proceed to Administration > Site administration > Courses > Download courses.Select the download options, then click on the download button.

moodledata - another folder "moodledata" is a folder that contains user files, course files, site language, cached and other information. It is created in the Moodle install process. It should be located outside of the "moodle" folder and is called by default "moodledata".
Courses may not be visible in Moodle until after the course has started. If you're currently enrolled in a course that has started and don't see it in the course list on your Moodle dashboard, please contact your instructor. Especially if it's early in the term, the course may not have been made visible yet.

NOTE: The mimetype is set for a file when it is added/uploaded in Moodle (not when it is downloaded). If you change the mimetype associated with a file extension it will not make any difference to existing files. Only files uploaded in the future will have the new mimetype. 3.

There is no course Files space - good because you don't have to keep it tidy any more.

Clicking on the name of an uploaded file opens up a pop up dialogue box which allows file details quickly to be altered.
An administrator can add new file types and view, edit and delete existing file types from Site administration > Server > File types.
So its practically impossible to access those files without using the File API. This is a feature because it means that access to the files is managed by the same permissions system that controls access to pages on the Moodle site. So a student could not guess the URL of a file that they should not have access to.
And the data directory should not be accessible via the web. So its practically impossible to access those files without using the File API.
